The programmer will definitely be one of the best investments you've made for your truck. Any exhaust modification from the Y pipe where the two banks connect back is not going to have a significant enough change to worry about custom tuning. If you want better sound I would go for the cat back system.

The gryphon is probably you're best bet.
Cat backs systems seem to just improve the sound. A simple muffler exchange plus a piece of pipe will help improve the sound also and save some coin too! Peace!

I'm not too sure the original question was answered, as I too, am wondering do I need to get a whole exhaust system, or can I swap out the muffler from stock and gain some type of benefit from the magnaflow? I understand the the tuner will be a great addition. Thanks in advance.

I got a very honest opinion from the guy who installed my Flowmaster:
Ford did a really good job on the exhaust system on the 2004+ F150s. He didn't think there was likely any HP gains to be had unless somebody went with a hi-flow cat, true-dual system, and then only a couple HP, at best. He thought there was only two good reasons to change the stock set-up: 1) because you want it to sound better, and/or 2) to save some weight by dropping out the behemoth stock muffler.

I agree with what sburn said...if there are any gains they are very low. The only reason I had another muffler put on was just for the sound.
And that stock muffler is a monster.... |
