On the 7.3L (and subsequently, the 6.0L) we can usually compensate for any combination of tires and gears buy modifying the tone ring counts and tire revs per mile. It's a bit tricky as it requires a little fudge work on the math, but it usually works out okay.
We can make adjustments in the tuning to handle shifting concerns, but do not have the capability of correcting the speedometer as that handled via
ABS... as Southpaw indicated. So unless you've already adjusted the
ABS to correct your speedo, there's really not much we can do about it other than fix the shifting.
