It keeps the stock file after the other tunes. This is how it shows up on mine.
87 trans.(1)
87 tow(2)
93 performane(3)
return to stock
When you plug it in when its stock it shows the truck is at level 0.

There are already 4 positions they start at 0 instead of 1.
0-stock
1-tune can/cus
2-tune can/cus
3-tune can/cus
The gryphon is maxed at 3 tunes.

Jordan, I'm pretty sure your question was misunderstood. The hardware (which is made by Edge) can support only four tunes (counting your stock tune). Models for diesels hold more.
There's also a competing brand (marketed by XCT I think?) that can hold three custom tunes in addition to three "canned" tunes.
Honestly, though, I anticipate you will find the tune you like, and will drive with it all the time. That's what I do. I only change tunes when I'm towing.

What truck are you thinking about tuning?
There is a xct livewire and it can have 1 tune more than the gryphon.
