This was a common complaint with the early hardware Evolutions. The later hardware (new processor & updated firmware) only exhibit this issue if you do not proceed through an initial programming session first. In such a case, it uses an arbitrary value instead of values from the tuned calibration itself.

Kyle,

Anything you do not change stays the same. Also, since most options are adders, it will simply add a value to the modified calibrations. The only time there is confusion is when changing a specific value such as WOT shifts, Tire Size, or Gear Ratio. These values may not directly reflect what is in the custom file but may instead use an arbitrary value.
