Yes you can. That's what the USB cable and extension are for. Just be sure to do it with the ignition OFF. If the USB cable was installed on the chip and is extended out of the PCM hole, that's all that you need.
This guy took out his PCM just to verify the PCM code - he never removed it from the PCM. Not my video.
