Default f150 stutter

Hey guys... I've had my Edge CS with custom tunes for around 8 months now... I have a 07 f150 5.4 4x4. When my custom tunes came in I also added the AFE stage 2 CAI and a afe throttle body all at the same time.

Well I started driving it (after all the stuff was installed) and noticed that upon light accelleration around 45-55 mph I get this stutter or jumpy action... it's weird and it doesn't really feel like a transmission problem.

I never noticed the problem before the stuff was installed and thought it was just some sort of break in period for the new stuff... I'm far from being mechanichally inclined.

Does anyone have any suggestions?
