Reprogramed PCM code
Even in the "stock" setting, the trans stategy is the new code programed on the Phoenix, correct? Not the code on the pcm.

Yes. The code in the "stock" position matches the rest of the programs on the chip. It is simply the stock calibration from whatever PCM code is used for the rest of the calibrations.
