Dont worry about your custom tunes. As long as your vehicle was programmed to stock you'll have no problem there. Pegasus will most likely warn you that you will lose your custom tunes. Unless you are a special case where Bill had to email you the tunes simply go to the [Target Functions] and your custom tunes will be reloaded.
