No, they don't. A "drop in" filter has no effect on the tunes (as long as it was "oiled" properly if it was the "oiled" kind). If the oiled filter is not set up properly, it will probably make the engine run like crap.
Personally, I would not use anything but an OEM filter. I have no information on the aFe Pro-Dry you are considering. What, in your opinion, makes it superior? Since it's a "drop in", it can't really have a greater filtration area and, if it filters to a smaller micron size, it will cut off airflow. Of course it COULD let in more air if it allowed more crud into the engine, but removing the filter altogether will do that too.
