I'll let Bill in on this one, but everything we do in the tuning for a stock transmission is geared towards making everything happen "quicker". To say that everything is happening too slow makes no sense to me. The normal practice for compensating for a shift kit or valve body "upgrade" (loosely using that term) that is installed after tuning for a stock transmission has taken place is to set all shift pressure modifications back to stock to actually "slow" everything down and soften the shifts a bit.
The only thing that I can see happening here is a supply issue of fluid from the pump or a loss of flow through the passages/feed holes during a shift.
Run it without the chip and see what happens. My guess is that the "slow" factory shifts will likely REALLY make the transmission unhappy.
