It really sounds to me like a problem with your transmission install, as you said, rather than anything a programmer did. (And I know Bill is rather "conservative" when it comes to tweaking the transmission because he wants it to last.)

Exactly why I think it had to do with the dealer and the failure, it happened not 5,000 miles after they "serviced" it. The problem was noted around the 31,000-32,000 mark with the crappy shifting and I am taking it to a different Ford because I am afraid it will happen again.
Cable and tune has been removed. Do I HAVE to drive 50 miles or just say the battery cable was disconnected overnight to see if the problem went away; to ensure the P1000 code I believe it is, is not stored in the PCM.
Praying to the Ford gods that they fix it under warranty
