Highly unlikely that you have modified injectors if the tuning works fine......
There are a lot of things to take into account here:
Ambient temperature
Elevation
Fuel quality
Engine mechanical condition
High pressure oil system "health"
Vehicle weight
Boost/drive pressure leaks
The best thing to do in your case is to put in a straight-through muffler on the stock exhaust system as it's plenty big to support stock injectors and it won't cost you an arm and a leg. My 2000 has a muffler from a 1995-1997 PSD and it's quiet and it was free. The downpipe is stock....at this point, it's certainly not hurting anything.
