Default advice? E99 F350

I have an early 99 automatic with nearly 200k miles. Before putting the hydra in, it was just as fast as the 80hp tunes but shifted harsher and blew smoke on take off, and the PCM had a hole cut in it for the connector, so I assume it had a tune.
Failed to remove the PCM, tried to start without it tightened all the way, tightened it, it started and ran but seemed SLOW. Then, after installing the hydra and selecting a higher hp tune, it was back closer to how it was earlier.

I ran the extreme tuner, put the trans in neutral and accidentally over-revved it to maybe 4500? At least the engine was warm. How worried should I be?

Ran a contribution test with forscan, #8 failed when supposedly it passed a few months before. Could just be the "dead head" air in fuel thing? https://forum.gopowerhungry.com/foru...91&postcount=5 Maybe I don't need a fuel crossover or fuel bowl delete aftermarket thing, just don't want air going into injectors and maybe that could cause uneven wear on the cylinders? There was a hutch mod or something.

Should probably make sure there's no leaks, the transmission and engine are good, and rocks won't break the radiator/intercooler before thinking about an aftermarket turbo
