5.4 with a misfire that I cannot explain. Who is an engine wizard?

2004 to 2008 F-150 and Mark-LT
4.2L, 4.6L and 5.4L equipped F-150s and Mark-LTs.

If you do not have custom tunes, take off the CAI. The early 5.4s ran lean from the factory and adding the CAI makes it much worse.
