The "sometimes" part of this issue is what has me bothered. Is there any chance that the transmission could have an "upgraded" accumulator body installed or "shift kit" that was put in by the previous owner?

I know that the Evolution is going to make a "shift-kitted" truck shift like a mad chief and harder than the dickens.

If there has been transmission work done previously, the chances are good that the transmission has been mechanically altered to firm up the shifts. This can be taken care of with the tuning, mostly by decreasing shift pressures in the low-load ranges.
